Strategy:
Code Phoenix should generally be safe with his 20% HP regeneration, but if you find that you need a quick heal for your team then use his master skill. Defeating Amuro won't be a problem. Position your units well so that they can keep taking out his new units that reappear with support attacks.

Shinn appears on the left, so ignore Shiro and head towards Shinn to trigger the break first. Thin out the crowd there before heading back in the other direction and taking out Flit for the Core Impact. Use the same strategy against Shinn and Flit as Amuro.

At this point, three of your units will be copied. You should be familiar enough with them to know their strengths and weaknesses, so just finish off the remaining enemies.
